Let me disclaim I am not a fuel system engineer.
That said, I think you could easily use a fuel filter that has barbed fittings instead of threaded. I know personally Audi, Mercedes, and Isuzu have all used these types of fittings on EFI cars, with short sections of rubber hose bridging plastic or metal lines under the car to attach the filter. For example, Bosch F5264 is a fuel filter for a ~MY2000 Audi with barbed fittings.
I have no explanation for the decision to use threaded vs. clip vs. barbed fittings on fuel filters, but all three are in very wide use. I personally wouldn't mess with installing new banjo bolts under there - you risk doing damage to the lines that will cause you real problems. I might feel different on a turbo car, where the high side pressure can reach 60+psi (if you're an idiot like me running 25psi on a 3bar regulator... ) but on an NA where pressure will never exceed half that... meh... :D Just be sure to use quality fuel injection rated hose (Goodyear makes some really nice stuff, IMHO) and quality/correct fuel injection hose clamps and you should be more than fine.
