The stock system has an amp in the unit for the front speakers and the rear speakers are powered by an ump under the rear seat (passenger side). If you pun in a new unit, it likely won't be configured that way, so you'll have to bypass the rear amp. Some people run new wires directly from the head unit, some splice into the wires feeding the rear amp.
My car has an Alpine XM-radio head unit with MP3 input and Boston acoustics speakers in the dash and rear panels. It does not have an auxiliary amp. It suffices for my needs, but top-down highway driving could use a little more umph. I considered putting a flat sub under the rear seat and adding an amp.
My son had a large boxed sub and amp in the trunk of his car, but while it sounded good, it was a nuisance to try and get into the cargo bay. You had to take out the boxed sub to do that, so it's not really practical.
If you are good at fabricating, you could cut the cargo area access door so you could fit a sub opposite the spare tire and still be able to open the access panel. I've also seen people mount small subs down low in the doors similar to the upgraded sound system in the NG900/OG9-3. That also takes some fabbing.
