Vibration from a loose heat shield would just be annoying noise. It doesn't have enough mass to cause the vibration you describe.
I have a suspicion based on what you posted:
The flywheel and/or the pressure plate is out of balance since it happens out of gear and with the car not moving.
Just for the heck of it, pop open the hood and rev the engine through the high vibration RPM zone a few times and see if the vibration is visible.
If you're adventurous (which you must be in doing that transmission swap :-), have a helper rev the engine up and down, and touch the engine at the front and back to narrow down where the vibration is the strongest.
