Rear Brake Probs... '90 900 (long)

Ok, here goes:
Replaced pads in rear of 90 900T yesterday as to Townsendimports web page. Drove a couple miles, seemed fine. Today drove around town, noticed a bad vibration sound when pedal was touched very lightly. Also noticed some drag. Found that one side of the brakes was too tight, so I loosened the 4mm alen bolt to back out the piston. I also thought that maybe the e-brake was self adjusting and was not doing so properly. I disconnected the cable on that side. Went for a drive, no more vibration sounds, but the other side was now too tight. Same thing, only I left the ebrake cable on after backing out the cable (from the caliper end). Now it doesnt grab, but the sound is back (almost like the pads have too much free play and are vibrating between the caliper and disc. Is there another adjustment that needs to be made, or have the pads just not seated correctly? Also, what causes the 4 mm alen bolt to go in (how does the piston adjust? is it via the ebrake?)
MORE... Now just the right side of the ebrake is hooked up, I was going to hook up the other side, but the cable is too short and the end is inside the rubber boot (not all the way, i can see the tip). How do I get the cable to back out? (at the brake handle it seems to be out as far as possible)
