Some observations on your observations...
Next time use a can or two of brake cleaner to wash off all that dust. Better for your lungs, easier to work on relatively clean parts, and better for the car to have those parts clean.
I usually use the jack point for the factory jack with a suitable pad or insert to avoid bending up the tabs (so that the factory jack could be used if I ever have a flat) and place the jack stands inboard, under the rear-most suspension mount. Not factory-approved but it seems to work OK.
I agree on the shop light - better light makes everything easier.
I installed those pads this past fall, and yes they smoked nicely during and after bedding in :) That's normal and a good sign that you're doing it right. I assume that you greased the slide pins, so you can be assured that the calipers aren't stuck, right?
