Cooling Fan Weirdness...Where to Start

My 91 9000T has had the 2 wire fan switch the whole time I have had it. I finally got around to installing the correct 3 wire switch and I am having intermittent weirdness.
Sometimes, when I turn off the car and remove the key, the ACC does not shut off and the power seats continue to be live. Removing the high speed fan relay shuts everything off, and immediately refitting the relay does not turn anything back on. I have tried replacing both fan relays with no difference noted.
Othertimes, all is normal. Anyone know where to start looking?
