Very rough idle, warm start problems on '88 CD

My '88 9000CD with auto transmission has started to run increasingly roughly on idle. It gives out power pretty well and doesn't hesitate, but the engine almost chokes when coming back to idle. When left parked on idle, it may sometimes go to a cycle of choking-revving up automatically-choking- revving a bit more... It now feels jerky when driving down a hill with foot off the gas pedal.
It starts immediately when cold and the idle is OK for a couple of minutes, but after warming up it becomes rough. Starting warm it takes quite a long time until it wakes up, much longer than before, somewhere from 10 to 20 seconds. Pumping the gas pedal seems to make it start easier.
I removed the AIC, cleaned and checked the resistance. Haven't found leaks in vacuum lines and the turbo bypass valve seems to work. I changed the plugs a few weeks ago; now that I checked them, it looked like plugs 3 and 4 had less deposits than plugs 1&2 which looked normal (grayish-white stuff on electrodes).
The fuel pump makes loud noise after half an hour of highway-speed driving. The noise also seems to occur when easing off the throttle, which suggests fuel line problem. But where, exactly? Fuel pressure regulator? Main pump or feed pump, or fuel line valves? I'll change the fuel filter anyway, But I don't expect to get out of this that easily....
Any suggestions?
