Rob,
First of all, don't be afraid of 9000's! I was pretty apprehensive when I got my first one, an '86. Since then, I have been quite pleasantly surprised. Had to do less repair work overall than on my (many) 900's, and 75% of the jobs have been easier.
Having said that, you do have some valid concerns about this particular car. From everything I hear (never owned it), TCS is a very trouble-prone system that's usually expensive to repair. To see whether the car has it, I'd look for a "TCS" light on the dash when you first turn the key, or look at the throttle body. A regular 9000 throttle body is 95% similar to the one on a C900. A TCS throttle body is considerably larger and has a wiring harness going to it.
The autoboxes are kind of randomly problematic, you can find more with a search on this BBS. Personally I wouldn't want to own one. OTOH, the 5-speeds are MUCH more reliable than the C900 tranny. If the wife must have an automatic, might want to consider a NG900 or 9-3 instead - they have better automatics.
Only thing I can tell you about the self-leveling shocks is they're a bit larger in diameter than the regular ones. Problem is unless you have two cars side-by-side, it's pretty hard to tell. Don't know that I'd worry about them so much, though. Apparently what most people do is when it's time to replace them, put in a set of regular shocks along with an appropriate pair of rear springs from a junkyard car (self-leveling shocks are only in the rear). About $100 additional one-time expense.
