I've done this on the glass moonroof. You were not specific in your post if you have the galss moonroof or the steel sunroof.
These are the instructions for the glass moonroof. First you have to remove the glass panel (see a previous post). The drive should be in the forward position at this point. Once the glass is removed, the covers for the drive mechanism have to be removed from both sides. They are held in place by a number of small flat head philips screws and have a double sided tape between the cover and the base. The drive mechanisms are permanently attached to a spring-like coil wrapped around a felt core - the drive cables for the system. Once the drive cable covers are removed, the drive mechanism lifts out by pushing it backward and lifting. There are no adjustments to worry about, but if you don't have a good memory, I recommend drawing a sketch to remind you how the alignment pins on the drive mechanism engage their tracks.
After you have lifted out the drive mechanisms (they can just be left hanging, the uphostered panel can be slid out of the drive channels. The pins on the panel are riveted in. The handle is screwed in and can be removed easily. When I removed the old fabric, I cut the cloth around the pins and covered them over.
Assembly is just the reverse, first the cover, then the drives, then the channel covers and finally the glass sunroof. As stated above, the drives are the trickest since they also double as the forward tilting mechanisms. However, there is really only one way they go back together that "looks right" so while I'm sure there is a way to screw up the installation, with a little attention to making sure you understand how the assembly works before you disassemble it, there should be no problems getting it back to together. (i.e., it looks more complicated than it actually is, and there are no adjustments than can be done on the drive mechanism itself during this operation.) I would recommend trying the mechanism before you reinstall the glass. Just make sure that you leave it in the forward tilt (vent) postion when you are through. This is the only position that the glass can be reinstalled.
