Sorry to hear that. First, I don't know what effect the O2 sensor would have (we don't have the second sensor in the UK), but I'm led to believe it just lights the "check engine" light and leaves everything else unaffected as it's only a monitoring device for regulatory purposes. Someone from the US will know for certain.
Most likely, the lower back-pressure exhaust system has reduced the base boost pressure and this needs to be adjusted as mentioned on my site. I found the same problem - the car felt anaemic, even though I could achieve full boost (I assume you are seeing full or nearly full boost on the gauge). What was missing was the mid-range "pull".
If you're not seeing full boost, then chances are that something has become disconnected during the installation of the JT and needs to be reconnected.
Oh, and don't give up on it. I'm 99.999% sure the exhaust can't cause this problem.
