It is my understanding that the O2 sensor(s) read the exhaust mixture and then lets the ECU know whether to adjust the air/fuel ratio. Since the 2nd O2 sensor is placed AFTER the cat, it is designed to read the mixture coming out of the cat, which should be different than the readings from the 1st O2 which is before the cat. In fact, the O2 sensors are different themselves! I just finished installing my JT yesterday and noticed that they are not the same--the tip is designed different.
Since you are installing the O2 sensor into the pipe without a cat, the readings from both O2 sensors should now be the same, which is not correct according to the ECU. The cat reduces emissions in the exhaust mixture, so the ECU is looking for this from the 2nd O2 readings. This might be why your CHECK ENGINE light is on--it's the ECU telling you your "cat" is not working...
