Do you ment that the boost fluctuates erratically, or that the engine runs rough during acceleration?
Has it done this in the past when it rains, or could it just be a coincidence? Have you checked the spark plugs?
Either way, humid air is less dense and contains less oxygen than dry air, and it can hardly get more humid than when it's raining. So this could certainly cause problems with a forced induction system.
I know that my engine sometimes performes strangely in the rain and does not run as smoothly. I assume it to be one of two things:
1 - The ECU is unprepared for a sudden change in relative humidity and oxygen density, and cannot get good readings from the AMM or other sensors.
2 (less likely) - The cooling effect of the water splashing under the car disrupts the engine from settling into a constant "operating temperature."
Just my thoughts.
