All 9k auto's I've driven have quite noticable vibration when sitting at the lights with the tranny engaged. The V6 Griffin I'm driving currently does it also, though less noticable than the 4 cyl. Some time ago there was a discussion on this board whether or not to take the tranny out of gear when idling. Most posters advocated to keep it in, even if it is very counter-intuitive, because of this vibration caused by keeping the drivetrain under load and holding it back with the brake.
My dealer said he thought taking it out of gear would be his preference, though.
I don't know what type of compressor you have, but if it's a Seiko, just be aware it's noisier than the Sanden fitted on certain models.
Also: check your upper motor mount (the 'dogbone') for worn rubber bushings. If they're bad, more vibration gets transported to the car body.
