I'm no expert on Trionic, but it sounds like you may have three unrelated issues here....
1. The transmission issue is surely not related to anything else. The overfill scenario is probable, but it could be worse. Fortunately, the ZF automatics have absolutely no electronic control, so if they go bad, you can be assured it's the transmission and not some other part. ;)
2. The FPT computer may have simply been bad. Helped a friend do a HOT ECU swap into his NG900 with the exact same results - crank but no start. Diagnosis was a bad ECU; a new replacement worked perfectly. Remember that these ECUs are fairly sensitive, and I would *guess* that the right kind of wreck (I assume you got a used ECU...) could easily fry one. There's a chance some time with a Tech-II could repair it, but IMHO I'd go get another. I believe, but am not sure, you do not need an ECU from an automatic - the signal from the shifter will tell whatever ECU you find what car it's operating in.
3. Can't help much with the running problems, but with Trionic and OBDII you can pull codes to find out what went wrong. If I had to guess (and this is just a guess) I would probably blame the DI cassette - the issue sounds like ignition. Perhaps the bad ECU fried the DIc? I would do some normal driving, and see if the problem goes away. If not, definitely check the codes - nice thing about newer cars is they often tell you what's wrong with them!
