If you disconnect the tube connected to the pcv nipple (on the valve cover) and leave it dangling, you're going to spray a fine mist of oil vapor all over the engine compartment.
You would also be introducing a minor vaccum leak by creating a source of unfiltered air to enter the intake just before the compressor and after the AMM.
Not to mention that it would remove main the function of keeping the PCV as a closed system: to reduce evaporative emissions inside the engine bay.
The line connected to the intake manifold sucks pressure from inside the valve cover. The larger tube functions as a secondary source of air to prevent the line to the manifold from drawing a vaccum in the crankcase, which could disrupt the seals the same way as boost pressure would.
Also, the larger line coming from the intake tube has a smaller metal coolant line running through the center of it, which serves to warm the air entering the PCV system so that any latent moisture doesn't freeze inside the small vaccum lines.
Therefore, in the larger line from the rubber intake tube (next to the compressor), air always flows UPWARDS to the PCV nipple, not the other way around as Andrew suggests.
Arranging the system in any way other than its intended configuration will only cause problems.
