First, if you haven't alread, make sure it's actually a 6-cylinder. If eBay is any indication, uninformed sellers often list a turbo 4 as a 6.
If it is a 4 then you're set, as the engines are basically bulletproof. The 6 on the other hand is, well, unproven. You won't find much love for it this BB as most consider it inferior to the 4-cylinder (which is about as powerful, makes more torque, is a highly proven design, and is a bit more efficient.) The 6 is also much less common (thoguh not unusal in its 2.5l NG900 incarnation) The major issue with it is the timing belt which can fail prematurely. It really needs to be replaced every 60k, so factor that into the purchase price if it hasn't been done recently.
It's not that the 6-cylinder is a "bad" engine in anyway, it even quite sophisticated with features liek variable intake lenght, it's just that it's not considered as good as the 4, and due to it's scarcity it longevity is largely unknown. You may want to look around on the NG900 board to see how they hold up under high mileage.
The auto tranny is also dubious and often fails at around 100k, though some go much longer. Since it's been replaced you should be okay. Do check who did the rebuild though as smaller shops sometimes have trouble with them.
Still if it's in good shape, and the timing belt has been changed recently, it's a lot of car for $3k. Perhaps you can even talk the seller down, especially if you mention the "unusual" engine to him.
