The copper plates can be positioned to help line up the timing marks, but it is not a requirement. One link is positioned at the bottom of the crank, and the links that are close together are positioned on the timing sprockets so that the marks on the sprockets match up with the links.
The rear camshaft (intake) should definitely turn while your are doing this or you will never get it to match up. If the intake cam doesn't move with the crankshaft, there is a chance you will bend a valve before you are done.
It's too late now, but you should start the operation with the engine in the TDC position and the flywheel on the zero mark to help keep things synchronized. The old tensioner should be out and the new chain should be taught on both the intake and exhaust sprockets before you start moving the crank. Townsend recommends cable ties through the sprocket and around the chain to keep things together. As you roll the chain in, you add new cable ties and cut the old ones.
