Your installer is basically incompetent. Hooking up this kind of subwoofer is exceedingly simple, and any competent installer should be able to get good results with it from ANY stereo. Your installer is either lazy, an idiot, or trying to get you to buy more stuff.
There is basically two ways to do it. One, you send a line-level signal from the head unit to the line-level inputs on the sub amp. Or you send one pair of aplified speaker outputs from the stock amp into into the speaker-level inputs on the sub amp. No matter what, you should absolutely be able to splice an output off of the rear speaker wires, use the speaker-level inputs, and get a reasonably matched signal.
Is sounds like the installer sent the line-level signal from the head unit into the speaker level inputs. Check to see which input is being used. The line-level inputs are standard RCA jacks.
HOWEVER, there is one other possibility. The Infinity amplifier has a "phase switch" which is marked 0 or 180 degrees. Having this switch in the wrong position could put the subwoofer out of phase with the rear speakers, causing a cancellation effect in the deep bass. Try moving this switch to the opposite position and see what happens.
