Hmm.. Sounds like your ACC unit is trying to take over and make some adjustments on its own, which it is suppose to do, but of course it's not supposed to cut off your heat, lol! If you can get ahold of another ACC from the junkyard and try it out, I would try that first. If not, then it may be that one of your vent motors is getting weak, shorting, or broken. There are little motors that control the vent dampers and the ACC tells them when to move, how far, and in what direction. If they get stuck in the wrong position, you might get problems such as you describe.
You can also take the top of the dash off (quite easy to do, only a few Torx screws around the edges, instrument cluster, and glove box), and see what it actually happening, as you will be able to watch the little motors go and see what is happening with the flaps. There may just be something stuck in there, who knows!
