A Stupid Question About Clear Coats

Hi,
When I recently graduated from my 88 9kt to my 97 Aero, I also graduated from single stage paint (black) to 2-stage (Scarabe Green). I'm discovering that this finish seems to scratch more easily than the black, and when it does, the scratches are more obvious.
I'm (obviously) not a paint professional. But, when I tried a little compound on one of the deeper scratches, the CC started to dull before the scratch faded much. So my question is if there is a way to safely eliminate these scratches without damaging the CC? I've used Meguiar's #2 polish to make these less noticeable after I wash the car, but this is time-consuming and, eventually, with more scratches, it will become impractical.
Suggestions - short of re-painting and re-painting in black :) - are welcomed.
John
