Check the alternator diodes...

Even though the EDU charging voltage display reads okay, there are multiple charging diodes in the alternator that contribute to the total charging current and voltage waveforms. If one of them is partially shorted, it will cause a current drain that will not show up by pulling the fuses. If it is completely shorted, it would draw so much current that the alternator would get hot and the battery would drain very rapidly. It may be possible to put your finger on the diode heat sink with the car cold (setting overnight). If it definitely feels warm, that's your problem.
