First up alternator:
When you're driving around, switch the EDU to Volts. You should see voltages in the 13, maybe low 14 when driving around. You should see 13 volts when stopped and idling. 12.8 to 13.0 is a sign of trouble at idle, below 12.8 a major issue.
If you're seeing low voltages, then there's a problem. You may have a perfectly fine alternator, but some other problem - slipping belts, bad grounds, bad cabling.
Battery - every time a car battery is fully discharged, it loses the capacity to hold charge. If your battery is 3 years old or older, and it's been discharged a few times (as it sounds like it has) - replace it. When batteries age, and when they are fully discharged, the plates get sulfated - the sulphur in the electrolyte gloms onto the battery plates and won't come off. You end up with a battery that you can charge all day long, looks fine, and is dead the next day.
Now, a decent shop should be able to load test the alternator and battery, but not all shops are created equal.
