I doubt they were doing the repairs while thinking, "I don't have any idea what this is, but I'll just replace this part and charge him money." The repairs that were done were based on what sounds like reasonable estimations of the cause of the problem. After all, it's not like they were replacing your fuel pump or some other unrelated part.
It sounds like the rebuilt transmission was put in because of the noise that was heard, not the clutch pedal problem? How do you know you were not losing your transmission. This is a common symptom of a failing transmission.
However, there is nobody on earth who will take as great an interest as you do in making sure your car runs well. After all, you are the one driving it. When it comes to obscure problems, sometimes it really is up to you to find the cause. Electrical problems come to mind. I had a problem with my windshield wipers failing intermittently. I probably spent 8 hours total on the problem, maybe more. Cleaned contacts in the switch and at the motor, changed the motor, tested the circuit on more than one occasion, finally ran a new ground wire. My dealer charges something like $60 an hour. It was far better that I did it myself, financially. I was also very motivated, as you were, and this led to a successful solution.
So don't be too hard on the mechanics. They weren't being dishonest. They just didn't think of all the possibilities.
