Drive Shaft Replacement ---> Horrible Alignment!!!

I attempted to have both drive shafts replaced the other day by a reliable mechanic. The driver's side went in without a problem. The passenger side was supposedly kind of tough. When they took it for a test drive, the pass. side was clicking. Come to find out, the shaft was an inch too long, despite being packed in the correct box (an error on the refurbisher's part).
So, my car has a new shaft on the driver's side, and the old shaft on the pass. side.
NOW, the car pulls hard to the left! Few things are perfect on my car, but before, the alignment was FLAWLESS.
Does installing a shaft require alignment changes? Could something be bent due to the long shaft? What should I do??? The mech has been really nice throughout (he didn't charge me the extra labor for the pass. shaft).
