Even if you want to keep the stock head unit you can run an amplifier and a Sub or two. There is an amp for the rear speakers located underneath your passenger front seat.
If you want to replace the speakers, without adding a 4 channel amp, simply replace the front and rear speakers and leave the stock amp in place.
To install an amp for the sub you'll probably need an amp with line level inputs and slice into the rear speaker wires for the sound signal. You'll also need a power cord from the battery to the trunk and a splice from the antenna (unless the antenna only goes up when you tune to radio) then you'd need to splice from the headunit (my non factory deck has an amp turn on lead and an antenna turn on lead so I don't recall the stock config.)
In my car, I have a 5 channel amp, so I ran the power cord, and rca cords from my non factory deck (factory decks don't have them) to the amp and then speaker wire to all the speakers from the amp and to the sub as well.
