Sounds like a good bleeding system you've come up with. Are your clutch hydraulics all sorted out now? As to the r/s side tranny seal leak, mine was due to a misalignment of the intermediate shaft due to the fact that a PO had converted from auto to 5spd and neglected to change the carrier bracket. Oil leaked out the right side of the transmission and by the boot on the int shaft.
I wasn't able to find info on the procedure but this is what I recall. It's been a year and I've got the flu so I hope this is right. I'll assume you know how or can find info in the archives on how to remove the intermediate shaft. Pull that and the boot. The splined shaft (end is threaded) coming out of the trans is the stub shaft.There is a seal, a snap ring, and a bearing on the shaft. I'm pretty sure I remember the snap ring being first. Remove it, then rig a puller with an appropriate length and ID pipe nipple and washer over the shaft so that 4 or 5 threads are exposed. Put on an axle nut (same thread) and draw out the assembly, resetting and adding spacers as necessary. When it's out, you can check out the damage.
My bearing and seal were both shot and the bearing seat was ovalised in the transmission case. I built up the seat with shim stock set in JB WELD (stil holding, knock on wood) and matched the bearing and seal with generic equivalents from the parts store. Reassembly is pretty straightforward.
