Recalibration runs

I just installed a jt downpipe with 3" cat, then did a couple recalibration runs in my 93 aero, which I have read is necessary. When I first run the car after disconnecting the battery, it is a rocket ship, then, after about ten minutes it seems to slow down. i did this a couple times to make sure it is not my imagination, and it is not. I can feel the difference, and i can see the gauge not going as deep into the red, after a little bit of driving.
Does this mean there is something wrong that the ECU is sensing and turning back the boost? Or is this normal? Thanks, Nat
