I ran my rear speaker cables through the door sill on my '93 9000, and haven't encountered any problems with that setup. I kept them out of the way and used well shielded wires and it has worked fine, and it is a lot easier to run them through there, without having to rip up a lot of carpet. I don't know about the alternator whine that brian mentioned, but i guess it is a possibility (i'm no expert on this).
I do agree that the tweeters are a real shortcoming of the system. I ended up having to replace all my speakers (all blown when i bought the car used, as well as the head unit). I reinstalled a speaker and silk tweeter on the front, while on the back i decided to go with a component system and mounted the tweeter on the headliner, so as to get a little better clarity with the sound. This has worked out real, real well for me in terms of power and quality of sound....just throwing the idea out there...
