If the battery gets disconnected while the car is running, it can damage the alternator. I am wondering if maybe you have a wire that's coming loose and causing your alt to blow...
When I first got my car, the positive battery connector was deformed and I couldn't get a tight connection to the battery, so I actually was left with no juice a couple times, but the alternator still gives me high 13's so I don't think that damaged anything.
