There has been a lot of discussion on this subject, but searching on just windshield gives too many responses. I'll see if I can do this from memory.
Apparently there is a right way and a wrong way to install the windshield. The right way is to apply the adhesive to the glass in a vee-shaped cross section and lower the glass onto the frame slowly. This takes two people and is counter to the way most glass installers want to do the job. Typically, they apply the adhesive to the frame, lay the glass on the hood, and flip it onto the car. The adhesive gets squashed near the bottom and you get air pockets at the top. These channels allow the air to get sucked out through the holes (Bernoulli's Principle) and hence wind noise. Standing water will also find it's way into the car.
As to a fix, there is a chance the installer can seal the holes, but that can only be done from the inside of the car with trim and headliner removed. If the leak is down low, the dash pad will have to come off.
I don't want to alarm you, but there was a poster in Great Britain that had his window replaced 3 times before the installer (not the original one) got it right.
