I have never removed the transmission alone, but the drive train a few times. If you remove only the transmission, you can't remove the intermediate shaft and it is not required to remove it before the transmission is off.
That said, you'll have a difficult time fitting up the transmission when it is ready to go back up. You'll be aligning both the engine output shaft and the intermediate shaft at the same time fitting up.
If you really want to remove the intermediate shaft, you'll have to support the engine somehow. Because the intermediate shaft fits in on the passenger side to the drive shaft bearing housing which is also the rear engine mount. Remember the end of the transmission is one of the three mounts of the drive train.
