Do a search on this subject and you will get a lot of good ideas. If I were getting a custom setup from the flex pipe back, I would seriously consider getting a JT down pipe (attaches to the turbocharger bell) and a high flow catalytic conveter. The JT is 3 inches in diameter and coupled with 3 inch cat, the difference in spool up is significant. Other than a certain amount of hassle getting the JT pipe mounted to the turbo, I am unaware of anyone that wasn't satisfied with the installation. After the cat you can reduce the exhaust size to 2.5 inches with little effect on the performance.
There are two BB sponsors that sell the JT downpipe, I believe. Cost is under $300 and the cat is another $60.
