All of the 'smart' boxes in the car, and the alarm is one of them, are on a data bus that the Tech II tool talks to. The dealer probably reached under the steering column, pulled off a plastic cover, and connected up to the Tech II connector there. That is the way in to all the boxes. First it established communications with the system, and then the technican selects the alarm system / remotes from a menu. If he can't connect to anything at all, that's one thing (and not very good). If he can't connect just to the alarm, then I'm going to assume that the anti-theft box is bad.
I assume that when he checked to see if it was connected, it was just visually. There may have be an electrical connection problem at the connector, and short of a dangling connector, you won't see a 'bad connection.' However, I don't recommend disconnecting that box - it could (probably will) kick in the immobilizer.
The anti-theft system is pretty complex, and it's designed to resist tampering. So unfortunately, the dealer is the guy to go to. And a dealer (or well-equipped Indy) is the only guy with a Tech II tool.
