Rebuilding 95+ 9000 Tranny's

Before I purchased my present 95 CSE I visited my the transmission shop I've used 3 or 4 times in the past. My reason for going was to check on potential problems and pricing of rebuilding a 95CSE. I was merely thinking of the future. I was told that 9000's from 95 up have to be to be taken to the dealer after being rebuilt by outside transmission shops. The reason for this was that no one except the dealer has the codes to make them run right after rebuilding. So, after spending $2500+ at a tranny shop they in turn have to take the car to the dealer for them to do what they have to do because no one can read the codes except the dealer. This I was told will cost another $300-500. I was also told that they give you as much of a hard time as possible including making it hard to get an appoiontment and making you wait a long time before you can bring it in.
Does any of this sound right? Is this what I have to look forward to when my tranny goes?
