Since you have the problem upon start-up, it probably is not the O2 sensor since that does not come into the equation until it itself is warmed up. The ECU controls idle in the Trionic-equipped 9K's ('93.5+), but does not use readings from the O2 sensor until it is at the proper operating temperature.
My guess would be a dirty TB (very easy to clean), or a vacuum leak to the AIC (located directly under the TB--black plastic oval/box shaped thing). The plug-gap could also be incorrect (should be at 1.00mm, but each engine is different--mine has lumpy idle when I use 0.90mm, and low power when I use 1.10mm, so 1.00mm is perfect).
Also check for any vacuum leaks you might have. Definitely check the check valve in the small PCV line. Air should only be able to pass through it towards the intake manifold; if air can be drawn the opposite way, that valve is shot).
Note: if your car is an auto, idle should be around 900 rpm's, around 850 for a stick. Since yours is at 1000 when warm, you've got an idle problem at all times. Although I said the O2 sensor may not be the culprit, it could be not helping the situation. Try removing it and cleaning the tip with a propane torch then re-installing it and see if that helps.
