A lot depends on where you live. I'm going to make the bold assumption that you have a US car.
If you have a 9000 US market car, the keys and remotes can be used interchangeably. The domestic 9000 alarm system is much more forgiving than the 900 and later cars.
You can lock the car with the remote, open it with the key and drive away. Or any combination of above. You can lose all the remotes and still lock, unlock, and drive the car just fine. In that case, all you would have to do is buy new remotes (eBay is a good choice) and go to the dealer. They go in with the TechII tool, clear out all the old remotes, and program in new ones. No big deal.
In the European market with VSS, all bets are off. The anti-theft systems there are much more 'strict' to meet insurance requirements, and yes, with those cars, you can end up with a very expensive paperweight.
I was in the position of having a car ('97 CSE) that came with one remote. I bought another remote from a buddy parting out a car, and brought it to the dealer. It turns out the previous owner (PO) had a habit of losing remotes. The remote system can hold up to 4 remotes. When the PO came in and bought a new remote, the dealer simply stuck it into a blank spot in the alarm systm.
When I came to the dealer, all the spots were full. jThe dealer said that he would have to erase one, and if he got it wrong and erased my 'good' remote, the car would be unstartable. I knew this to be wrong, but when someone demonstrates incompetence, I'm not going to convince him he can do it.
This past weekend I went to a Saab Tech Session with master Saab Tech John Moss, and with a Tech II tool in hand, he programmed up my car. It connects to a connector under the steering wheel. After establishing communications and getting to the Remote menu, the display announces that the car has "Anti-Theft Without VSS". We then ask it to erase ALL the remotes. A warning screen comes up saying that cars WITH VSS may not restart if something goes wrong. This is the screen that scares the dealer, and leads to the horror stories. Seeing as the very same Tech II just announced the car didn't have VSS, no worries, mate. We erased all the remotes (including the known good one) and reprogrammed it for my two new ones.
The stories about reprogrammed remotes on the 9000 line killing cars isn't true. Yes, it's different for European 9000, and it can happen on the 900. Not the 9000.
Simple test - lock the car with the remote. Open the car with the key and start it.
