The 94 and later engines were modified with a slightly shorter block and head and, like Craig said, have different transmissions and brains. On that biological level, they're not compatible. However you could swap pistons and other internal bits between engines if so inclined (why would you be?). The different transmissions also mean things like axles cannot be swapped between those model years.
Other differences are a different SRS brain in 94+ cars (or is it 95+?) and the lack of passenger airbag in 93. I would expect the SRS systems to be incompatible.
However, other things are quite universal. The radio and window switches are different starting in 95 (again I think), but pretty much everything else is common between most 9000s.
Depending on what you're looking for, a 93 parts car might work for you; I would look for a 94 or 95 if I were looking for driveline bits.
