A lot depends on where it's leaking. I had the same problem with a '92 this summer. To start, I removed the fabric trim panel, to give me better visibility. I then removed the cargo cover for light, folded down the seats, and let a hose flow water over the hatch while I watched. I my case, I saw water dripping from part of the folded metal that's part of the hatch sides.
In the end, it turned out to be the hatch seal. The glass is bonded to the hatch frame. At the bottom/base of the glass, there is a plastic trim strip. It just peels up. Underneath is a channel. If enough water gets in there, and the seal between the hatch frame and glass isn't perfect (and what is, after 13 years?), water comes through. And it'll travel quite a while. To fix it, I ended up filling that channel with silicone caulk. It's very narrow, so I put the caulk on top of the gap, and pushed it in with a fat, stiff wire. The trim piece is critical, as it keeps most of the water away.
Other places I've seen leaks are at the holes in the chassis that the hinges mount in. Also, make sure the rubber trim around the hatch isn't ripped or pulled away.
The water handling is not to keep water out, but to provide a path for it to flow. Water actually flows under the hatch, but is guided by channels in the chassis. So if anything is diverting the water can cause a back-up, and that water will find it's way in. So make sure there are no obstructions - old leaves, torn seals, etc.
