I have the same problem, not only in the driver door but elsewhere as well, in my '97 CSE. Trivial as it may seem, it drives me nuts.
I can't offer any great solutions. However, I have a feeling the noises come from (overly brittle?) plastic components rubbing together. I have had some luck by pushing, punching, shaking, etc. to determine the locus of the noise, then either putting something in to hold the pieces together or lubricating them so they don't make noise when they rub together. To hold them, I used a product made for holding knick-knacks on the wall here in earthquake country; it's like an adhesive, never-drying putty. To lubricate, I use graphite lock lubricant.
This is only for plastic-on-plastic squeaks, however. If you actually have something loose in there, and it sounds like you may, I can't be of much help.
Are you absolutely certain the noise is coming from the door? I know that for me, my hearing plays tricks, and the real origin of a noise is actually somewhere else. I had the wife drive me around while I stuck my head here and there. That helps.
