Supposedly the stock injectors are sufficient for just the APC/FPR upgrades to realize substantial power gains. The APC protection systems should remain, at least they should, which should keep you in good steed for a long engine life. That being said, you probably could eeke out even more power with larger injectors. I'd try it out with the stock injectors, see how it goes, and keep a good eye on your spark plugs to see how it's behaving.
Although, if you're only getting base boost now, there are probably some fundamental items you should address before you install the hot APC. Is it a faulty BPC, vac leaks, or whatever else causing the base boost? If so, you'll want to fix that no matter what APC you have to get the full uuuumph!
