first you will find much to help get the roof apart at my website. sounds like you have got that far already, but look under procedures at carboncow.com for my detailed sunroof page.
your only option is remove the cable and slide the plastic off the other end which is not capped. it's very simple but you have to take the three bolts off the motor and drop an inch so that the gear drive disengages from the cable. then you can slide the cables completely out. i was debating dremmel cutting the caps off and reattaching new ones, but it looked riskly. i then went to my saab indie whom let me seen a roof of a junker that i could pull the cables out of.
now lining up the roof, motor and relay stop sections can be difficult. i suggest you take some "white out" and mark on the rails where your current "slide cams" are located before you drop the motor. do not active the motor while it is out. if you then reassemble putting the sliding cams back where the white marks are and push your motor back in you will be perfect w/o any complicated adjustments for the stop/tilt function.
personal email me if you have any questions. all my plastic parts were destroyed (rot and ice?) and they seemed to be dealer only parts at $500+ for 10cents worth of plastic. my indie had the parts i needed for close to nothing. don't try gluing or any other trick with plastic. it won't work. we tried everything! it's a bad design, as those parts SHOULD NOT be plastic...cheap metal would have worked just fine.
