The typical failure of a water pump is for the seal to leak. That's why there is a weep hole where the shaft comes out. It is possible for a water pump to fail to pump - the impeller separates from the shaft - but that is very, very rare.
My guess is that the pump was leaking a little, and nobody really noticed it. They put it back together and noticed it was leaking, now that everything is cleaned up. My guess is that it isn't a major leak - the seal usually fails very slowly, and a leaky water pump is a pretty graceful failure. But seals don't get better with age. So the shop probably noticed a minor leak that had been there for a while, and brought it to your attention - otherwise, you'll need to come back later.
