The 9000 is more easily modded, more versatile, has more passenger and cargo room, and (IMO) handles better. The 9-5 gives a more cushy ride, I'll give it that. My 9000 has no squeaks or rattles, though the two 9-5's that I've driven both did. Typically though, 9000's are more rattly. Interior ergonomics are great in both, though the 9-5 is a bit more modern. Someone used to a 9-5 will feel quite at home in a 9000, and vice versa.
As for the 9-3, there's really no comparison to either the 9000 or the 9-5. The platform wasn't really the best design, it doesn't handle that well without mods and it reallllly squeaks and rattles. The back seat is quite cramped too. And the 9000's and 9-5's are more powerful.
