Yes if he knows how to use the ISAT he can do the same work as with the Tech 2. Some Techs even say it has to be the ISAT instead of Tech 2 to deal with TCS cars but that is just baloney.
It is a slight chance to damage the new TB if the old TB have taught the ETS ECU some bad behaviour. eg, that the throttle plate will be forced against its actual stops for prolonged times, burning the electric motor.
It's not much to do now for you anyway than hope for the best.
I can't say that I have seen it happen over and over again but I know what Saab means by placing that warning text in the manual about always erasing the adaptive values before changing the TB.
