Looking for ideas

I posted this a while ago but never figured out thr problem.
I installed new clutch, slave. Pedal was kinda soft (I now realize maybe it was supposed to be like that). Anyway, I changed Master Cylinder. During installation cylinder shaft got stuck at angle while I was trying to align everything. Couldn't bleed a clutch-thought I killed MC. Came back next day, pumped the pedal by hand, got some resistance, then bled it-got a pedal back.
Problem is, after car has been station for couple of hours I get about 2 inches of the free play at the top of the strock and pedal gets stuck for a seconds at that "free play point" All this goes away after 15-20 minutes of driving. What is going on? I thought pins holding a pedal were a problem, but why it's intermintent then? Is it partially clogged clutch line (didn't change it)? Bad master cylinder?
I would appreciate any suggestions!
