I'm not sure the answer to your question but it sounds very similar to what happened to my BMW recently after (being forced to) drive though 1-2' of water. I'm sure the clutch got wet even though i didn't stop in it.
Prior to that it had been smooth but afterwards it started shuttering more and more. Not sure if the water helped wetsand the pressure plate/flywheel surfaces or if it caused flash rust but after about 2000 miles it didn't get any better and I ended up replacing the clutch.
I was surprised that it didnt look that worn, though the PP was surprisingly rusty and a new one (with resurfaced flywheel) felt great.
