I have a 97 9000 and was getting water in the right rear of the trunk, oddly filling one hiking boot and nothing else one time. Someone on this board suggested checking for a break in the wiring loom cover that bridges the roof to the hatch. Water follows the loom and drips out of a screw hole in the plastic trim on the hatch. Plastic cover was split so I duct taped it as a quick fix.

It worked, trunk stayed dry. But the tape forced the plastic plug in the roof where the wire loom exits to break, then water followed the roof line into that square hole and was dripping water into the headliner and onto the rear seat. Since my driveway slopes, rain was always running to the rear roofline break and slowly leaking through the gap in that square hole into the headliner, found this last Saturday morning and siliconed it closed. Your second photo shows the square hole I'm talking about, even if 91 and 97 hatches differ slightly.

The leak was preventing my installation of a new set of leather seats from a CSE as the rear seats were getting wet, now I may get them in today. Silicone solved the problem. Silicone, its not just for breasts anymore!
