Aaron, sorry for Your problem. I replaced both Hydraulic motor mounts and gained a better shift action and less engine vibrations. Noise from engine could arise from a lot of places: if it's rpm related, exclude any joint/axle related cause. Maybe it's from a worn transmission bearing (depressing/releasing clutch pedal is there any dofference in noise?- if so, You're facing maybe a transmission/clutch problem). Noises from passenger side drivetrain (car non in motion) are often caused by an ancillary component worn (water pump, idler pulley, Power steering pump or a balance chain slappin' around worn sprockets), and easy to fix. Try to find the source of Your noise, simply with the aid of a sthetoscope (a rubber hose makes also a good job).
Since I've no other infos about noise this is just what i can suggest, as a first guess.
