It wasn't clear from your post whether the overheating was followed by the poor running or whether the problem caused the overheating. First thought was the crankshaft position sensor which can have heat related symptoms like you describe, but that probably wouldn't account for the initial overheating. If you had a vacuum leak it would cause the stall at idle, and a lean condition which could tend to make the engine run hot. It could be covered up by the enrichment on a cool engine.
