Transmission just cuts out...9000cse

My transmission has started to disappear on me. Last week, after everyone here pointed me in the right direction, I installed a new radiator because the auto-tranny fluid was leaking into the coolant. Everything has seemed fine for about a week or so, and now this.
Initially I was driving the car and there was a whining sound that would increase as I increased speed. It happened whether I was driving or in neutral, so I wasn't sure if it was transmission related, but that is clearly where the sound was coming from. After checking the fluid while hot, I added about 1/4 quart or so of ATF ( i checked it after the radiator swap but left it low, but within the min/max range). About ten minutes after that The car wasn't pulling normally, and then the tranny was just gone. In all gears. If I turn off the car for about 2-3 minutes it starts working again, but then starts to cut out again.
The car was shifting perfect up until today, although there was a slight chirp/yelp sound at the 2-3 shift. Any ideas are welcome. I remember this used to happen on late 80's/early 90's bmw's with zf transmissions, but don't remember why....
Again- any help is much appreciated. I have a good mechanic, but he's not a saab guy.... Best, Chris
